They never destroyed the Red Stone, but instead secured it, because of a prophecy that told that destroying the stone would make defeating the Pillar Men even more difficult.
By the time of the Second World War, the Pillar Men woke up and resumed their search. The stone was being held by Lisa Lisa, the last master of the Hamon, who taught Joseph Joestar so he could defeat the Pillar Men. Cars, the leader of the Pillar Men, finally gets hold of the stone with his treachery, using it with the Stone Mask and becoming the ultimate life form. However, Joseph Joestar uses a concentrated Ripple Overdrive in the stone, making a volcano explode and sending Cars into space.
